I didnt pick and specific plays as there many in my game today on Cust-17 SF vs SJO

I counted 5 time where the QB ran the ball for positive yardage and sacks were rewarded, some for 2 yards and even a couple for 3 yds.

Agree - if the QB makes positive yardage, how is it a sack?

This is a known bug and is near the top of the list of next things to fix.

A patch for this has been released into MFN-1 and will be included in the 0.3.1 game engine.
