If a great player can be my #1 at multiple positions, which takes priority?

Let's say a fellow on defense is set to be
#1 WLB
#1 CB
#1 FS

When and where does he play?

First, put him where YOU need him. Second, on the player card look at his positions and put him on the position with best future rating.

If I understand correctly, if the player is listed #1 in depth chart at all three positions he will default to his assigned position.

Depth reasons
If I have LT Charles and he's 90 RT as well, my starting RT is 91,
my backup LT is 86 and my backup RT is 80,
I'd want Charles to start at LT and move to RT if my starting RT got injured so the decline due to injury is minimized

I think that's his point. Then RT1 gets injured and LT1 is now top of both positions, which does he start?

Well if you absolutely must have the LT#1 move to RT if RT#1 gets hurt then give the A.I. no other choice....meaning don't name a RT#3.
